Configurations don't Exist

Of course, in reality none of the configurations described by Mintzberg actually exist, at least not precisely as described. Organizations tend to be more complex.
But the structures from Mintzberg are useful to analyze:
- Why and how is an organization shaped in a particular way?
- Where can inefficiencies be expected?
- What problems and conflicts are likely to occur?

Organizational Configurations do Exist in Reality

They do exist. Actually, most companies and organizations are broadly based on the 6/7 organizational ideas or setups as described by Mintzberg.
I think what you mean is that we should not see the configurations as a sort of organizational chart. Such charts are typically much more detailed. The configurations of Mintzberg could be considered like an analysis layer behind that. Or as a theoretical background for designing an organization chart.
I agree with the 3 uses you mentioned.
