Internal Audit Report to my Manager

As an auditor I report to my manager serious notices or problems in our company. In my reports I write both the problem and how I solved it.
The issue is that he refuses to include my notes in his report to the board of directors, saying it's not important (for example I discovered a mistake with $100,000). Everyone in our company knows he is a coward and to be fair the board of directors supports us a lot. What should I do?

I think in your case there exists a bad relationship between the manager and the auditor. As an internal auditor, it is your duty to vet all payments with their vouchers. So, the question is, where were you when there was an embezzlement or what you call a mistake of $100,000? If your authority was undermined, you have to stand firm to your authority. Be more principled and disciplined on your work.
Please inform the board of directors about it. Thank you.

I think what you should do is to call on the board of directors' attention. Now he says 100000 Dollars is small, but this may cause you trouble tomorrow if it is discovered and the worse thing about it is that you were aware of the situation and did nothing.
You have an advantage because the board of directors supports you: so make good use of that relationship.

I suspect your manager is somehow supporting a malpractice.
Your situation is a part of a conflict of interest. If you are getting favors from the auditee that means they too expecting favor from auditor. It is impairing IA principle.
